comment How to find pieces of code responsible for syntax errors?
You can have multiple initialization cells. See for example LinesThroughPointsInThePoincareDisk

comment How do you get high resolution plots in applications using the Mathematica MathService?
Any idea what format the graphic is in? (The service isn't working on my computer for some reason.)

Out of curiosity, why do you think all your code has to be in a single cell for demonstrations? (I've split out utility functions into separate cells for demonstrations I've written in the past.)

comment Using DynamicModule variables outside the DynamicModule
I think the last section (DynamicModule Wormholes) of the documentation covers this topic.

comment Error checking and trapping techniques with Throw and Catch
@LeonidShifrin Or you could define General::interr and call Message[ff::interr, args].

comment Error checking and trapping techniques with Throw and Catch
@Rolf Because then when you decide that you need to support alternative languages you're digging through the code. Plus, I'm not sure how this would interact with Off or attempts to find out information about messages.

comment Error checking and trapping techniques with Throw and Catch
I really dislike the idea of temporarily defining a message instead a function.
