I've tried updating the .NET framework to v4.5 in Mathematica 10 following this approach but it still says I have version 4. I know I have versions 4.5 through 4.6 installed on my system. Can you suggest a workaround?

In molecular dynamics and molecular simulations in general distances are usually based on the minimum image periodic boundary conditions. This distance is Euclidean in nature but with some modifications to account for the periodicity. Here is how such a distance can be implemented in Mathematica: f[x_,y_,boxLength_] := Sqrt[Plus @@ (((x - y) - boxLength Round[(x - y)/boxLength])^2)]. Is it possible to incorporate such a distance function in Nearest to speed it up? My attempt to use a compiled version of the above function with Nearest was 2 orders of magnitude slower than the default.

I think the reason cf2 performs poorly is that it is not completely compiled. There is still a call to MainEvaluate.
