I thought also about doing my own matrix plot, anyway I wanted to know if MatrixPlot could be adapted to have tooltips. Here would be necessary to add the MatrixPlot behavior for non numeric cases (like Indeterminate). Thanks!

Good option, but tooltips only show up when you are in the center of the squares (if they are bigger than text numbers behind). I like that this is simple enough to be done without references once you know it :P.

I like this a lot, but something I don't like is that when I changed the tooltip for something more complex, it got cut by the borders, maybe it could be fix to change the position of the tooltip towards the center of the image. I will try it. Thanks!

I think that's the best way to clear the message list, because calling extra functions is not needed.

This is more elegant, the only problem I see is that $MessagePrePrint is only used when the message has arguments like 1, 2. If the message is only a string it doesn't call $MessagePrePrint. But in general it avoids the "manual" reset, which is cleaner.

Interesting, I tried your solution with "my" random points and it gets one crossing line. I think anyway that this looks nicer than mine. Something else is that labels are not sorted, but adding it wouldn't be much more work.
