How do you change the call to A in NDSolve? You can't define a function as ϵr[γ_, ne_] := ... and still expect to call it as ϵr[z].

Are you sure that a unique continuous solution even exists? To me this is like trying to solve $f'(x)=1/x^2$. Just because for $x<0$ you can find a solution $f(x)=-1/x+c_1$ and for $x>0$ you can find $f(x)=-1/x+c_2$ doesn't mean you can join them up into a single solution.

The reason you're not seeing any positive values in the graph is because the function doesn't take any positive values for the range you're plotting. Any reason you're not doing something like Plot3D[FreeEnergy, {M, -3, 3}, {P, -3, 3}] instead?

Is it necessary that the new edges form (conceptually) a cycle? Would it not be allowed for the bottom red edge to go from the bottom left component to the component above the bottom right one instead?

Interestingly, ContourPlot[0.000157223 10^(2 x - 2 y) == 100, {x, -6, -1}, {y, -6, -1}] does plot the contour.

To deal with the rotation direction, you could replace every polygon p with RandomChoice[p, Reverse@p] before applying NestList.
