@kguler When I change, for example WindowOpacity, the windows' opacity changes, but when I change WindowSize, nothing seems to change.

When I make a table using this method in a text cell, the cells in the table are not like text cells, e.g. the font is different.

I've been thinking of a system for exactly this. I was thinking of storing a database of notebook information (file path, title, tags) in a .m file and then making a notebook with a GUI for searching the database by tag and notebook contents.

Currently the easiest option I know of is using tab characters (\t) to align things. OneNote even has the handy feature of automatically creating a table when the tab key is pressed.
