Thanks for the updated answer. I am still wondering a little what parameter makes sense to use. I just checked with 25 which gives me somehow reasonable results for many of my datasets, but for some strange artefacts start to occur (probably overfitting as hYPtenuser pointed out).

You mean running the smoothing several times and updating mc in each round? I tried some values for MaxPlotPoints. 25 seems to be a good compromise... Would be nice if you would add the info to the answer :)

Really nice approach, thanks very much! :) Exactly what I was looking for! If it is possible to get the BSplineFunction running, this would also be nice, but the current smoothing already is what I need.

Thanks Silvia for this interesting approach. The problem with the CurvatureFlowFilter is that I also have objects in the image that are not circular. The structure of those gets distorted by the filter. As I said, I know about LocalAdaptiveBinarize, but local Otsu gives in many cases much better results (I tried this on images with ImageJ). That is why I am really looking for a implementation of it in Mathematica.

Could be an interesting idea, thanks. Unfortunately, I don't have version 9 installed to try that with another version than 10. I tried the code using UndoOptions but it doesn't seem to have any effect. Memory is still leaking...

I applied it several times using Map and Table and the memory consumption raises in each iteration. If i would run it long enough it would certainly kill my computer (which it did already in the real program I use this line). So it never stops or returns the memory...

I have the impression that the images appear much darker (maybe due to higher contrast) than in the avi files. But in fact I am not interested in the mov files. I would prefer avi.
