comment Optimizing matrix inequalities over trace
This is one test example. Let A={{1,I},{-I,2}}, B1 = {{1/2, 1/2 (I + Sqrt[3])}, {1/2 (-I + Sqrt[3]), -1}}and B2 = {{1, 1/2 (-I - Sqrt[3])}, {1/2 (I - Sqrt[3]), -1}}. We want to get a B with the required properties. ON course, this is a test case. In reality; the matrices will be of much larger dimensions (around 80).

There is error. I guess it is due the following things. The matrix newB is not defined as Hermitian matrix. Hence, we are getting all types of complex numbers as outputs of minEig and Tr. Is it possible to restrict our search only on the Hermitian matrices?

Thank you for your help. I am trying to implement it with simple examples. I guess we can replace Real by Complex. Isn't it? My matrices are not real matrices, they are Hermitian. I am working on the program. I shall keep on informing you as it progresses. I am also concerned that FindMinimum may take a long time to run and give output.

I used this matrix for checking. X = Table[Subscript[x, i, j], {i, 64}, {j, 64}]; Big[X,m,p,q,r,s] This is because of the program which we have written earlier. This makes a 64 x 64 matrix, which can be seen as a 16 x 16 block matrix, where each block is a diagonal matrix. Of course, my actual program is to write a more complicated operation instead of the simple one. This is just a test cast

comment Manipulating sparse array elements
Thanks a lot, especially for the second part. My arrays are very large. I only gave a small example for the question.
