comment Call Magma in Mathematica
Can you add a minimal example to clarify what you want to do? This might make answering more efficient.

comment Using copy as I get an error
TeXForm mainly works with code, especially equations and other math typesetting stuff, but not for graphics. For graphics, exporting to EPS or PDF usually works.

Take a look at RunscheduledTask. Related/potential duplicate of mathematica.stackexchange.com/q/47263/131.

comment Draw grids on the xy-, xz, and yz-planes
You don´t need to plot anything: As an example Graphics3D[{}, FaceGrids -> All, FaceGridsStyle -> Directive[Orange, Dashed]] works just fine...

comment Can one combine Mathematica with bash script?
Just a vague recommendation: pack your code into dedicated functions/modules (perhaps even a package) and use Map or Table or similar from within Mathematica to iterate over your data sets. There are several threads about batch processing around... e.g. mathematica.stackexchange.com/q/66858/131 or mathematica.stackexchange.com/q/5242/131

comment Can one combine Mathematica with bash script?
Yes, sounds quite feasible. But you need to supply more information, optimally code to show what you want to do and what you tried already. Otherwise this question will be too broad.
