Since there is no public facing bug tracker for mathematica 9, let's try keeping a list here. One potential bug per answer. Others can confirm (or otherwise) in comments to each answer.

Well, if it can be fixed easily, why not? E.g. the merge bug reported here forums.wolfram.com/mathgroup/archive/2012/Dec/msg00090.html can easily be fixed like this forums.wolfram.com/mathgroup/archive/2012/Dec/msg00121.html or forums.wolfram.com/mathgroup/archive/2012/Dec/msg00126.html – Rolf Mertig Dec 13 '12 at 11:02

@RolfMertig Yes, but then each bug should be it's own question. And you can get a list by looking at the bugs tag. Also from the FAQ You should only ask practical, answerable questions based on actual problems that you face – Ajasja Dec 13 '12 at 12:20

If you do SetOptions[ToString, PageWidth->137] then the predictive interface looks really really weird.

And setting SetOptions[ToString, FormatType -> StandardForm] breaks cell label generation mechanism. And also introduces bugs in the Documentation center... – Alexey Popkov Dec 14 '12 at 2:17
